Ben and his lab partner, Trevor, struggle in organic chemistry; and run afoul of their demanding and arrogant professor, who brags about how many students he fails. Elena learns that Tracy has gone away on another church mission to take his mind off their broken engagement. Javier reveals his dream of appearing in a musical. He gets a part in the chorus of Man of La Mancha.

Ben and Trevor fail their organic chemistry midterm. They are upset because the test included an entire section on a topic that Professor Hodges had specifically said would not be included. They ask for a chance to re-take the test. T.A. Felicity takes over some classes after the professor is arrested for shoplifting. Felicity's students constantly mock her and accuse her of selling out after one boy reveals that she was in the beauty pageant. Javier refuses to speak to Samuel after an argument. He convinces Noel to go to Atlantic City with him to see a Lionel Richie concert. The show is sold out, and a scalper demands 400 dollars per ticket. A woman known for identifying trends congratulates Meghan on her "look." Sean decides to market shirts with tube socks as sleeves, but Meghan doesn't want people copying her. She soon discovers that she isn't as original as she had thought. Richard meets a fellow Star Wars fanatic at the Halloween party, but his plans for romance go awry when his homemade Darth Vader helmet gets stuck.

Ben learns that his father is being hospitalized with liver failure. He reluctantly goes to the hospital and meets Lauren, a friend of Mr. Covington's from A.A. She tells Ben that his father does not have long to live. Ben postpones a ski trip that he and Felicity had planned for her birthday after his father's condition worsens. Felicity suspects that Professor Cavallo is coming on to her. He denies this, but she grows uneasy over his relationship with a student. Noel refuses to post job listings for the students, and interviews for several of the positions himself. He must deal with two loud and obnoxious freshman girls, who have come to dislike living on an all-guys floor. They end up being assigned to Felicity and Elena's apartment, where they work Elena's last nerve. The girls feign an interest in Richard in the hopes of getting closer to Noel. Richard loudly complains about Noel's alleged success with women as Elena leaves Noel an angry phone message. The speaker phone picks up Richard saying that Noel slept with Felicity, so he and Elena have to hurry to the loft to erase the message before Ben can hear it. Meghan and Sean decide to start a shirt company.

Ben's mother flies in to visit his dad. She announces that Mr. Covington has shown enough improvement to be placed on the transplant list again. Richard worries that Ben will beat up Noel. Noel searches for a new apartment. He begins a new job while still working as a counselor. He is quickly fired after the boss catches him making out with a co-worker--the boss's daughter. Elena continues to help Trevor with organic chemistry, while a focused Ben excels as he tries to distract himself from his problems with Felicity. Elena and Trevor argue about whether men are more predisposed toward cheating than women.

Elena worries that Trevor may not be very smart after she learns that he flunked freshman English. Meghan suggests that she covertly give him an intelligence test. Sean realizes what they are doing, and Trevor is offended. After Samuel fails to show concern for Javier's ailing cat, Javier decides to leave him. Noel's brother Ryan comes to town for the holiday. He is confused when Noel takes him to a restaurant instead of going to the gang's gathering.

Elena tries to convince Felicity to date Owen, a graduate teaching assistant in the art department, but Felicity asks her friends to stop meddling in her life. Javier tries to fight off the advances of a widow in his acting class. He finally reveals that he is gay. Noel sees a therapist, who diagnoses him with depression, but he is reluctant to take medication.

He considers starting his own graphics company. Ben grows angry with Trevor for inviting Elena to their study sessions, as they goof off all of the time. Felicity is working in the studio when the building catches on fire. She is unaware of this because the alarms do not sound, and becomes trapped. Meghan's teenage sister Lila, who attends boarding school, comes for a visit. Meghan is stunned to discover that Lila is pregnant, and tries to convince her to share the news with their parents.

Sean finds a client for Noel's graphics firm, and suggests that they form a partnership. Sean throws a fit and blows the deal when the client rejects one small aspect of their presentation. Javier and Rita join a video dating service. They try to pick each other's dates, with disastrous results.

As the spring semester begins, Lauren tells Ben that she is pregnant, and that he is the father. She is prepared to raise the child alone. Professor Hodges asks Ben and Trevor to act as research assistants for him. Trevor convinces Ben to take a paternity test. Ben becomes distracted while awaiting the test results, and forgets to check Hodges' experiment. Hodges decides to replace him. Ben learns that he is the father. He confronts Lauren about keeping the news from him for so long. Although he is torn, he feels that he cannot take part in the child's life. He gets a second chance from Hodges by assuring him that he has eliminated all distractions. Ben finally shares the truth about the pregnancy with a shocked Felicity. Sean and Noel compete with Webb Graphics, the company that employed Noel for two days, for an account. Noel runs into Zoe after the presentation, and later has a date with her. Sean and Noel get the account, and Webb offers to hire them as consultants. Noel fears it would be awkward, but agrees after Zoe reveals that she has a boyfriend. Meghan is forced to take an acting class to fulfill graduation requirements. Javier asks her to be his scene partner for "All About Eve." He angers her by comparing her to Margo, the film's bitchy character. Elena is accepted to medical school.

Ben is furious at his father for manipulating him. Felicity has trouble dealing with the situation and avoids Ben. Ben and Trevor sign up for the Big Brother program in the hopes of improving their credentials for med school applications. After Felicity expresses an interest in architecture, Noel recommends that she help his friend Adam with a project. Adam spends most of the time whining about his ex-girlfriend. He tries to kiss Felicity at a party at the girls' dorm room. Meghan grows bored with life with Sean, while he becomes fed up with her insistence on criticizing his ideas. After a girl from the coffee stand compliments one of his potential inventions, Sean invites her to the party. Meghan makes a date with a musician from her acting class. Sean and Meghan argue, but later apologize. Noel is confused when Zoe criticizes his and Sean's ideas before she has even heard them. She admits that she was jealous because Noel sat next to a female co-worker at a meeting.

Hodges tells Ben that the deadline for admission has passed, but his friend can pull some strings and get him accepted. He must make his final decision in the next day. Felicity is upset that Ben failed to tell her about his possible move.

Felicity tries to confess her plagiarism, but Professor Carnes interrupts. She is so certain of Felicity's innocence that she has her hearing moved to the next day to get it out of the way. Felicity learns that Ben has been injured in a car accident. Lauren suffered minor injuries, and the baby was unharmed. Felicity overhears the doctor say that Lauren was driving while drunk. Sean shows way too much interest in Noel's love life. Noel begins to fear that Zoe isn't attracted to him because they have yet to sleep together. She later assures him that this is not the case; she had been depressed the past few weeks because she had stopped taking her medication. Richard asks Elena to go to a dance with him to make another girl jealous. She punches him after learning that he only asked her because she is black.
